This might be an old question to ask. But I missed the beginning of the show...

As I understand it, there are some parts of AROS which have not been finished. But can you run Workbench and AROS mixed if you use WB files where the AROS ones are not yet fully implemented and AROS files elsewhere?

To some degree.
You CAN run AMIGAOS applications on AROS 68K, which include also programs from the original AmigaOS operating system
You CANNOT run AROS parts (parts of the OS itself, like for instance libraries) on AmigaOS 3.1, they are DIFFERENT.
Thake this as a general rule.

On AROS 68k it works almost all of Amiga OS3, you can also play games WHLoad or play like DOOM RTG mode, see video:

I note that the AROS roadmap hasn't been updated in NINE YEARS. http://aros.sourceforge.net/documentation/developers/roadmap.php
According to the status, there is still a lot incomplete. http://aros.sourceforge.net/introduction/status/everything.php

Have things changed or have the wheels fallen off the development of AROS?
Are those files which are not yet complete interchangeable with the official versions to make a complete and fully working Workbench Amiga?

With the Apollo team moving the Vampire forward at such a fast pace, we are about to see a "new Amiga" released probably in the first half of 2019 which will be about the speed of a 290Mhz 68060 with a custom chip-set similar to the AAA which Commodore were working on when they went bankrupt.

I look forward to AROS being ported to Raspberry Pi and hopefully becoming the dominant system there. But also new 68080 "chip" which the Apollo team are developing should be supported. We'll likely be welcoming many of the Atari people into our ranks if we are able to provide compatibility to run their Atari TOS software on "Workbench" (AROS) somehow.
